I don't think the problem is with the stand-alone movies. It's a problem with The Avengers. While admittedly I was worried about it getting ridiculous in the Avengers movie itself, it's an inevitable problem that if these overpowered super-beings exist in the same universe it's always going to be hard to keep things simple.
Someone suggested that the new Superman/Batman movie which is now apparently going to contain all the major DC comics superheroes would begin with all these heroes helping to tidy up Metropolis in the wake of the destruction Zod caused in the "Man of Steel" movie. That sounds awful to me. If we are living in a world where magic rings and super-speedy guys already exist, then what is so surprising about a super-powered alien? Part of the interest for me in superhero movies is the idea that they are introduced to a world which was otherwise pretty normal. It's like the sci-fi macguffin where you take ordinary people and expose them to aliens, time travel, teleportation, etc. and see what happens. But a whole GANG of superheroes? Any connection to real life is quickly lost if you aren't careful.
Iron Man isn't there for the same reason that Batman comics don't have Superman turn up every two minutes. If you can call on Iron Man and Thor to help you then it completely changes the nature of the story.
That being said, I totally see what you mean. "All our friends are trying to kill us." Did you even TRY Tony Stark? Or did you think things weren't bad enough yet to make it worth putting aside your differences? Heck, maybe he's harder to find since his mansion was destroyed. Who knows?
I just think that if the Winter Soldier was being knocked into the outer atmosphere by Thor's hammer it would rather undermine him as a threat.
Also Tony's probably built another suit by now....
